There's genetic basis to this, though admittedly we were not permitted to track the mutational progression through the slurry after the Summoner's rebellion due to the consensus that any attempt to follow his bloodline would likely cause more rebellious activity than it quelled. Most mutations that ended up being screened for, at least, within the caverns I operated in, were those that were illegal (hue related or seadweller traits on landwelling castes) or those that caused undue difficulty of locomotion or self defense, as it was considered a kinder fate to cull these grubs early than subject them to the horrors of the trials. Some mutations also manifest as a predisposition to certain medical conditions, like a recessive psionic gene expression creating a weakened response to some of the pathogens and toxins that can cause voidrot. It's a complicated question, and for the most part the answer can be boiled down to "what the empress states must be eradicated or states should be preserved due to its utility for the Alternian cause."
